I just updated JS from 4.5.8 to 4.5.9 using this guide:

Now all of my custom avatars, backgrounds, etc. are gone. What is the correct process to preserve these? I find the above documentation quite lacking in that regard.
How to update without wiping out customizations?

Hi
The avatar does not removed on updates, If you are updating from 4.5.8 to 4.5.9 , you just need to download the latest version and install it on your site.
About the customization i am not sure what custom work you applied, If its in the template override it would not be override.
Otherwise you need to take backup of your all custom changes file and re apply them on new version.
Do not forget to take backup of site before updates. Also, we do not suggest core hacks in Jomsocial as it can break site if the custom changes are wrong.

What I'm saying is that I followed the tutorial and my custom default avatars, cover images, etc. were wiped out.
Is this because I uninstalled 4.5.8 before installing 4.5.9?
And are you saying that I should have just installed 4.5.9 over the top of my existing 4.5.8 version?

Yes just installed 4.5.9 over the top of my existing 4.5.8 version. Uninstallation is required only for older version to update step by step for each new version.
