Template update

I have two question:

1 - Does template update does changes setting I already have on my webpage?
2 - Will backup of /public_html/templates/ja_university_t3 garantuee that in case something goes wrong I can revert to my setting simply by copying my backup files back to server?

Update template override the files only. Not change the template settings.
If you have any customization in the core PHP or css file, you need to take backup of it. and then apply updates.

You can use JA Extension manager to update template that help you to rollback the update as well : https://www.joomlart.com/update-steps
