I always, until now, when doing a vanilla install, upgrade/update everything before I begin..
Forgot this time
Build.R Koan and need to update.
Dumb question
What do I need to back up /not alter when updating?

You can use akeeba backup

Already have the download.
NEVER use Akeeba for any purposes.
I backup daily to the server and don't need another app to maintain.

So what are the critical files that don't need to be overwritten?

Just so we are both clear ... what files get up dated whenthe default is customised via the Admin template panel?

If you can give us your website url and a super user account to access it we can be more exhaustive answering to your question looking directly at it and checking what was customized exactly to see which file should not be overwritten.
