Is it possible to split JA-Megafilter index mission

We store download items by DOCMAN, and make index by ja-megafilter. I don't really know what happen when we start an index function, but it usually takes a long period of time. Sometimes it even time out and report 500 or 504 error.
I know it is because we have so many items in DOCMAN.
We have no choice but having so many items (approx. 2600). Is it possible to split index mission into 2 or 3 stages, so that we avoid time out error?

Can I enlarge some configurations on php or my system to rid off time out situation? I addition, I also accept a customization (with charge) to solve my problem, instead of waiting for a general upgrade.
