Doesn't seem to be properly updated.. Even states that it required updating, but I am on the current update.
Can you help, as I have noticed that some things are working correctly.

Also, on a side note is there a way to change the logo on the right so it re-directs to website without ending with "index.php"?

Permission are correct on the backend, so not sure what it would be exactly..

The latest version of JA Flix template should be 1.0.1, please check the admin account of your site again as I can't access it now. I will take a look.

With the logo link, I'm not quite sure which logo on the right now. If you mean the main logo as our demo site, you can override the logo element as suggested in this topic: https://www.joomlart.com/forums/d/29568-how-to-change-logo-link-to-another-location-instead-of-the-home-page

I believe, by the time you enetered the site, I had already uploaded the quick-start template; including demo. As I had tested this download on a demo site and there were no issues... I will scrape what I don't need and just use this one..
