Each extension of Joomla as standard is built with respect to Default Joomla template like Protostar.
If you will use any other template it work normal there is no issue, except the template you are using will support 3rd party extensions. For example the Megafilter working with Protostar but there is issue if you using a specific template it can be problem from style or js conflicts it can be anything template support this or not.
Most of Joomla template provider gives full support for extensions like we have many templates including dedicated templates style for Megafilter.
About the specific template you want to know it's something I can share as this is not our product. You have to make test of Megafilter with that template is only way.
Let us know with site URL snd problem details if anything is not working. Submit site login via Edit fields option in first post.
