How can I control (stop) the menu from flying out, i.e. use click to see sub-menus rather than just mouse-over to trigger sub-menu flyout. Can this be done just for one of the Top Navigation options rather than changing this setting at the global level ?

If you refer to the megamenu, you can change the dropdown trigger via Navigation settings in template:

Could you share screenshot of that menu and URL of your site?
If it's top menu like our demo site, I'm afraid that there is no setting for it as it's just a default menu module of Joomla, not megamenu of T3 framework.
