I am using the JA Tour template and want to have a flyout submenu. In the Resort menu, under By Location, I put Hedonism as a sub under Jamaica, but Jamaica doesn't show a caret and flyout with Hedonism as expected.

I got your point but when you build megamenu, all the submenu items will show in the same levels.
If you want sub-menu items to show in normal menu levels, you need to turn off 'Build Megamenu' option:
