The media/documents folder will quickly be overwhelmed as the number of lessons grow. I attempted to create a subdirectory for a class, but the folder is not displayed in the list of available media when attempting to add a media item for lesson.

I got your point but at this moment, it supports to store document into a specific folder which you set into Media Storage only. I will also report to our team for considering improvement in this feature.
