You may add this to custom.css file in the other site so as to not have duplicating of specific position, henceforth, the module set for specific position being seen again:
#t3-footer .navhelper{display:none !important;}
or, change the position name to something like navhelper1 for the new position code which had been suggested by @saguaros. Basically, Instances of navhelper will be replaced by navhelper1 and then, you may assign specific modules to navhelper1 position
