how would I align the menu to the bottom of the header instead of the centre like it currently is in the default JA Onepage template?

Please open file: /templates/ja_onepage/css/custom.css, then add this rule:

.t3-mainnav .navbar .nav > li > a {
padding-bottom: 0;
padding-top: 39px;
}
