When you use City Night themes, the logo is not properly aligned. The position is lower than it’s supposed to be. This only happens with City Night themes.

open city_night.css at bottom add:

h1.logo, h1.logo-text {
float:left;
height:85px;
margin:0;
padding:5px 0 35px 0;
width:250px;
}
