As you get the same issue with default Joomla template, its issue from your Joomla,
The menu system is part of core Joomla and it assigns the templates you will choose.
My suggestion on this issue is you can restore the site back up to working backup, and try the update on a test site first or on localhost So that your live site will be safe.
Also, report this issue on Joomla forum page that the Menu item template assignment is not working, so you will get more information for this issue from Joomla support team.
