The JMS2Win is One of the Site Sharing Commercial Component for Joomla ,

My Querry is it secure to use this component within JA T3 and Joomla Tenplates

Reason: Its Patching some core files..

I can’t see a reason that a component can’t be used with JA T3 templates. Personally and this is only my personal opinion i prefer not to patch/edit/modify Joomla core files.
