Have a look at CSS files, I think there was something in the forum, search megamenu style or smth.Let me know if you found the solution

Example for Explore menu. You login backend > menus > Main menu > edit Explore > Parameters (JA Extended) > set Additional class is _green
You add the code into /templates/ja_elastica/css/template.css


.ja-megamenu ul.level0 li.mega._green{
background: green;
}
