I have recently did a comparison with JA Extension Manager to check the difference between the template JA Rasite 1.0.0 beta and the new version 1.1.0, and found many conflicted files. I need to know if what type of changes these are as I could not identify many of them, I remember changing the logo on the color templates and changing code or deleting code to resolve a couple issues as instructed but that was about it. What will I need to do to resolve all these conflicted file issues? And I do plan to upgrade to the newer version of the template JA Rasite 1.1.0. Can I just perform a back up of the entire website to my computer instead of installing another extension for back up?

– conflict files that have been modified by both User (you) and Developer;
– when you upgrade or rollback an extensions, the conflicted file will be replaced with new file in new version. So that, you must remember these files and apply your customization again after upgrading is finish, (JAEM will automatically backup the current version for you for rollback purpose, you can find backup files in jaem data folder as your setting).Please read our wiki page for more information.

– Yes, the current version will be automatically backed up
– The repository is local repository in your site, you can upload extensions that not belong to JoomlArt and upgrade them from your local repository as you do with JoomlArt Repository
