Hi,

We have some custom styles and mods to the template CSS and after the recent Joomla 3.6.2, JA T3 framework and JA University updates I notice the styles are no longer shows on the front-end and no longer available under the "Styles" menu in the JCE editor. However, the custom.css file is still in the template folder.

Hi
If the style is removed from the Editor , then there is something wrong with the Editor and Joomla .
You have to add the style again in the editor .
For custom.css file code .
Kindly post the site URL page and highlight the part with a screenshot on which u applied the code and not working .

Note : Turn off the css compression if its enabled before positing the details .
