All JA Extensions are updated via JA Extension manager component .
If you already using latest version and get notification from Joomla . Kindly ignore it or clean Joomla cache .
From Joomla update , its due to Joomla cache .

Thank you, but the reason I got the JA Intranet was to run it on an intranet, which is separated from the internet. Is there another way?

You can manually install the latest version of template from Here
Always take backup of the site before updating Joomla and template .

I posted the extension names in my first post:

JA Accordion Module for J25 & J34: Latest version is 2.6. In my downloads is 2.5.9
JA System Social Feed Plugin for Joomla 2.5 & 3.4: Latest version is 1.2.8. In my downloads is 1.2.7
