Could u explain the issue with a screenshot what do u mean by > centered on the module,
I checked your site and the menu item links are working fine like demo site , There is no issue in it .

this is not problem its work in this way the module container is touch with the header .

You can add this code in custom.css to decrease the container padding .

.onepage .container {
    padding: 10px 0;
}

default value is 60px
