I have added a slider (SmartSlider3) in the content-mass-top section. In screen sizes, where the masthead is to the left, it does not display correctly. The slider is covering the full page width and is therefore partially behind the masthead. How do I make the slider module fit in the section?A related question: is it possible to build a similar slider with JA Builder?

I checked your site and the extension is not using the 100% width. Its using a fixed value of width that is why the area is not visible.

Each container has it fixed width this why it not visible when the parent container size is less.
You can ask the extension support to make the width 100% and it will work.For the Builder Please take a look on this documentation.
