I have put a flash module in the jaslideshow position which works great, but the template menu drops down behind the flash module. Is there a work around or a way to have the menu on top of everything?

Did you use a certain module for the flash?
Some of the parameters for flash content on this page might be what you need.

module has a few parameters:
Mod Class suffix
file path
filename
width
height
Object Name ID
Flash version
quality
loop
