On the front page I have various sections displayed with articles in them. How do I control which 3 subcatergories are displayed in these sections?

On Menu Item Type page you can select only one section (and all categories inside it) or one catergory.
But there are some 3rd party solutiions which seems to have featutes required by you. For example FrontpagePlus
