Is there a way to get rid of the little window/billboard inside the slideshow that is forcing the images I put in the slideshow folder to be displayed inside of it? I just want to have a regular slideshow that fills up with images 960x268px that I put into the images/stories/slideshow folder myself.

Nevermind..I ended up overwriting the ja.slideshow2.css with one from another template (JA Topaz) and it worked.

Yes. Find the source. Are you using Firefox and the firebug tool extension to find the source template and design issues?
