Hello,
In template.css look for:

#ja-subnav ul

#ja-subnav ul.active

But in combination with JaNews2 module it will change following settings of colors for sections.

I am having the same problem and changing ja-subnav does not seem to help. Any other thoughts?

Hello,
Here you can find user guide for JaNews2 Module.
In this module you can set colors for sections (open it in Module Manager).
