On your site, there a header module at top most position where you have menu items like JA Themes,JA extensions etc. Also you can hise this module with a button on extreme top right.

Would you mind getting me a few screenshots for more clarifications? Then I shall know what you are trying to achieve. Right now, I am quite not sure where to start.
