All JA Extension are updated via JA Extension manager component only . You have to configure the JA Extension manager component and then update JA Extensions .
For the error 500 , we recently getting same type issue , and it seems to be from the Joomla updates .
Kindly check the 3rd party extension on your site is ready for latest Joomla or not ?
PS : if you are using Virtualmart or tcpdf component try to disable them and check . many users getting this issue due in VM after Joomla update .October 29, 2016 at 2:40 am #981589Please guide me how to solve the problem is not a normal home page, please help

Follow this :
Go to components > JA Extension manager > Services > Joomlart updates > configure it with your JA Account username password .
Now set the update as default .After saving click on modules in the left-hand sides > click on check for updates > update module .

You have to use JA Extension manager component to update JA Extensions .
Also if you already updated the extension to latest version , there is no need to worry about . The notification will be be gone after some time , they were cached in Joomla .Go to components > JA Extension manager > Services > Joomlart updates > configure it with your JA Account username password .
Now set the update as default .
After saving click on modules in the left-hand sides > click on check for updates > update module .I checked your site and notification is gone now : http://prntscr.com/d4wx8k

Template is not officially ready for latest Joomla .
If you want to check your site for Joomla 3.6.4 , kindly try this on localhost first ,also check all extension are working fine with Joomla 3.6.4 .Do not play with your live site, Always take backup of site before updating Joomla .
