    I need to know where it is to edit it. I need to add Google Webmaster Tools code for verification, and I need to add my Google Analytics script.

    Actually there is not need to add the code manually.
    Install a Google Analytics plugin or module – many are available on JED.

    I dont wanna do that. Someone just tell me where the index.php file is. I need to do the webmaster confirmation code.

    A webmaster confirmation code for Google tools could be a html file also.

    Anyway, the index.php is located in /templates/ja_portfolio/ folder.

    You think I dont know that? I tried that already, it wont recognize it. Assuming something with the template is blocking access to it. Stop giving me suggestions and just tell me where the index.php file is.

    Coming on to question, You can please add the script at very end in this file::

    plugins/system/jat3/base-themes/default/blocks/head.php

    The script would be updated between <head>..</head> tags as needed

    In your case, you should not hard code in the php file, you resolve this isuse by creating a custom module, putting javascript code into the content, and then put this module on the footnav position.

    However, If you still like to hard code, you put those codes into templatesja_portfolioblocksfooter.php

    This is not answered actually. I still am not able to add a webmaster tools code. I have a google analytics plugin installed to cover that base. However, I can not add my site to Google Webmaster Tools because it wont verify via analytics, and my only other choices are the meta tag, or the html file, and I think my sh404sef is causing the html file to not be verifiable.

    Try work it around with default joomla sef urls. To configure sef urls properly, Please view::
