Are you sure it is set to Yes under the correct template? I was initially trying to do the opposite an turn it off but I was doing it under the template selection that was not set as default.

Please make sure that you enable FB comment in template style which is assigned to the menu item that above article belongs to.

You even enabled it in default style but if there is another style assigned to menu item of above article then it still takes all configuration settings of that style
