You can solve the problem on your site with my solution below

+ Go backend site -> Template Manager -> duplicate JA Mendozite default

+ Clone JA Mendozite default assign with Main menu (IT) and JA Mendozite default assign with Main menu(EN)

You can change that configuration from profile in JA Mendozite default template, see the screenshot

Once done to clear cache from backend site

I thought I had solved instead have worsened the situation.

I duplicate the template Ja Mendozite, in such a way as to have two templates

I went to Extensions – Template – Ja Mandonzite – T3 Options – Profiles – Menu Setting – Type menu and I chose the second option Main Menu (English language)

I then went on template Ja Mendozite2 same operation but I put the first item in the Main Menu (item Italian).

But now it does not even appear more English flag
