in the “Category Manager” in the backend, click on “ordering” to manage the category order.

Don’t forget to clean up the cache.

Is the order change in the Ja News pro module (in the “Select Categories” tab) ?

Please make sure that you clean all cache on your site after any change config of system.
About ordering, you need check ordering value on Joomla categories and make sure that you set ordering in JA News Pro module is ordering
