Very strange, I have enabled Smart Search module and disabled com_search on JA Mendozite template but i could not duplicate the same error on your mention, maybe this is problem only on your site, I would need to take a closer look at your site. If possible you can pm me url and admin access, I shall check it for you.

I spent lots of time to check the problem on your site and autocompleter.js file on Smart Search conflict Mootools on JOOMLA 3.0

This is bug of JOOMLA CORE, you can set Search Suggestions to Hide and publish Smart Search Module, see the screenshot
