Hello,
I have registration disabled in admin and yet I still see the registration link when I have this module enabled. I had to comment the registration code in the ja_login code to remove it.

Please look at your code and offer a fix.

did you go to modules and disable it there, or just the global config

ja_login is a module developed by Joomlart. I disabled the registration in the global config. If I use the standard mod_login, the reg link is gone.

Am I missing something here?

I would suggest installing a 3rd party login module instead that provides these features ‘out of the box’ and you needn’t change any Joomla Code.
Try: Signal Login Module (http://extensions.joomla.org/extensions/access-&-security/authentication/4181/details)
