The entire JATabs for the Top right photogallery and the latest news will not display in IE 9
The title boxes appear but no content and nothing is clickable to open.

I ran it through IEtester and there are no missing modules.
Is this something to do with Joomla 1.5 or something with the dozens of JS scripts the template and joomla uses?
Any idea of what module/script is at fault. We were looking to move to joomla 2.5 but to upgrade all the components/modules as well is a huge task.

Let me clarify your questions.
For 1st, you can select “Join” for “Optimize JS”, so all your .js files will be joined into 1 file. This helps to load your site quicker.
For 2nd, you can check this guide http://www.joomlart.com/forums/topic/migrating-from-j1-5-to-j1-7-to-j2-5/ for upgrading from Joomla 1.5 to Joomla 2.5
