Is there any documentation available on how to upgrade joomla or the template of an installtion?
More specifically we have a site built on 3.1.1 and we plan to upgrade to 3.2.7. Is it safe to "write files directly"?

There is not a specific documentation for this, since it is a joomla update for the same 3 version
You can update to 3.2.7 ( but latest version released is 3.4.8 ) from 3.1.1 but you should performs always some previous tasks.
1) Take always a website backup ( files and database )
2) Verify that all your installed extensions are compatible with the Joomla version you are installing. ( latest JA Onepage template is compatible with Joomla 3.4.8 and also all Joomlart extensions)
3) Update JoomlaHope that helps

1/ I can’t save the CAPTCHA – reCAPTCHA; I enter the site/ secret keys but the module will not save
2/ where is the css of the text of the logo text placed left in the header?thanks, Nikos

Your google api key added to your System – JA Google Map plugin is wrong , you are using a joomlart api key ,you should change it with your API key V3 after you obtained a new one on google
