I updated template with the latest version just released 2/15/12 and modified the template.css file. All pages work fine except the home page which is using the old size in the original template.css file. Is the home page being called by different .css file?

No only one css file manage all
Please update this thread with your super user account for the back end of your site

Here is the code pertaining to the logo. I changed the height and width to the new logo size.

From here i cannot do more then this to help you, also because you have set the CSS optimization on Yes, so i can’t check the files

Please check now your logo is correctly showed
From your template manager i have changed the CSS optimization from Join & Minify to Linked files .
