probably a simple fix or something dumb i did, but when I uploaded a custom logo image, it did not center in the box vertically.

Add below code in /css/custom.css file in your template folder

@media (min-width: 992px){
.logo-control .logo-img {
    display: block;
    padding-top: 15px;
}}

If there is no custom.css file , kindly create the file and add the code .
