It’s seems to be a bug. Found on Joomla forum

If you copy a menu item the column “sublevel” will not be updated. So if You copy a submenu (i.e level 1) the sublevel entry will be “1” and the ordering works wrong.
    The solution:
Update the sublevel entries in the database table jos_menu with a dDatabase editor to “0” (very fast, but high risk !!). or
Use Joomla menu editor to put all entries as submenu under a dummy-menu. Save!. Change again all entries to toplevel. Save. After this 2 updates all sublevel entries will be set to “0” and the ordering will work.

Hi Gray, thank you for the link. It seems the Joomla’s bug:laugh:. I go to the database and figuring out what’s the problem. The problem is in the ‘ordering’ field. When we update the ordering in the front end, it seems not recorded well in database. Some of the menu in the same level even have same ordering number. So I edit them one by one and save it. I go back to the admin panel and rebuild the tree so the left & right nodes will configured in the correct order. And now the menu get in expected order:D
