What is the recommended method to preserve template customizations when performing an upgrade (we are talking about custom css (in the template style file) and custom php code in the index.php (both will get overwritten during an upgrade)?
Also included in this question is preserving the sites logo and ICO files (as well as any custom themes) without having re-upload them every time we update the site
Another question related to upgrades, will upgrading the T3 system plugin have any effect on the CSS output of the template?

custom.css is a special file which contains your custom CSS code, it will not be overwritten when you update the template.
For other files(CSS, PHP), when performing an update, they will be overwritten. It’s recommended to use our JA Extension Manager (JAEM) component to update. This component provides option to compare current files in your site and new files in update package. You will see which files are modified then you can decide to update or not.

A few elements will be not styled by the template and they inherit style from T3 framework. Only these parts are affected when you update T3 plugin.
It’s always best if you take a BACKUP of your site first before updating.

Please ignore this sentence because this is applied for templates which use new T3 framework only, while you’re using JA University which is based on old T3v2 framework.
With this JA University template, you could add your own custom CSS code into /templates/ja_university(your_default_template)/css/template.css file. When proceeding an update, you should take a BACKUP first (this is an important task) and use JAEM to update.
