You added custom height to the header and this covered masshead top , as you can see i reduced height from 90 px to 60 and space for masshead changed
Also our main menu items are not equally spaced across the page – how can this be fixed?
In your custom.css file line 11 add the !important next to the code
.navbar-nav > li > a {padding-right: 15px!important;}

nothing to do with modules publishing.
Explain which modules exactly are not showing now.
