So I got impatient waiting for a reply and so used a 3rd party mega menu module and dropped it into Onepage.
Worked straight out of the box and still allows the onepage page down scroll effects to work.

Case closed.

Sorry you did not get a response at the speed you would have liked and also glad you have found a way to solve your problem.
