When I view the pages on ipod, the menu is not properly aligned to main body. How can I fix this? Thank you.

From the screenshot as you mentioned, I guess the menu of your site is setting with “Off-Canvas Navigation” YES from JA Mitius Temmplate, see the screenshot

Off-Canvas Navigation: Enable Off-Canvas Navigation type for Collapsed menu on small screen

If you want to show like that, you can set it to NO.
