My usual practice when migrating a site from 1.5 to 2.5 is to use sp upgrade and a clean joomla 2.5 package with no sample data installed.
If I want the modules, etc. to be set up the way they are in the mendozite template demo for the new site, can I use that quickstart package as the destination, instead of a clean joomla 2.5 package? Am I going to run into problems?

Quickstart package is used when you set up a new site absolutely. If you wanna use JA Mendozite as new template for your existed site, you can download template package here http://www.joomlart.com/forums/downloads.php?do=file&id=3041 with related extensions here http://www.joomlart.com/forums/downloads.php?do=cat&id=20444 . Then install it on your site.
