I have been work through the customization tutorial of JA T3 Framework 2 but unfortunately get stopped here.

Missing css code in the auto-generated css files in my_sitetemplatesja_t3_purity_iiicorethemesdefaultcss
All the file inside are with the text autogen.

I am running this on my local XAMPP server.

Is this normal?
If not, how do I generate css file with code I can modify?

This is in the old version of T3v2 framework which it needs maintain some blank css files. Please update the framework as well as the template to resolve this issue.
