Hi
I would like to use the clean frontpage layout with the login-box in the center from template JA Social II and upon login use the functionality and design of the JA Intranet.

Is that possible? As I remember you should make a new set of templates files to make it work, so how do I go along?

Hi
If you want to use two different template you can install it and assign the JA Social ii to the menu item where you want to show it.
If you want some feature from JA Social ii and some from the JA Intranet, you have to do custom work in the php and css files , that case pretty custom work . I suggest you to hire a developer for this custom works task , this is something that is out of support scope .
