This seems to be an issue with the module.
I created an issue into the ja bug tracking system for Ja developers to check and fix it then, you can also follow it here to know when it get fixed, the solution maybe also be posted here after the developer fix it.

June 20, 2012 at 1:45 pm #458214still problem with ja news pro, now with that fixed there remains issue that module doesnt pull articles from assigned categories, it mixes them up so you end up showing title of one category with items as links from random others. Basically if you choose any option it just randomly pulls items from any category.

I have not many items but for existing it’s ok. I will be look what happens when I add next articles.

June 20, 2012 at 4:43 pm #458237yeap works fine if you have one category, try adding 3 categories, then put 2 subcategories in those and try to choose one subcategory from each category. Then the module just pulls items from both categories and doesnt place them as it should be but randomly just adds items from any choosen subcategory.

June 20, 2012 at 5:13 pm #458244I had three categories and added subcategory for each category. After I copied articles to subcategory and I chose category and subcategory in module. IMO are working correct. Please see on the attached pictures.

June 20, 2012 at 7:19 pm #458254yea you have chosen all categories, try to choose only first subcategory from first category and third one too… and try to see result. it works if you choose all categores and subcategories from only one main one, but try to choose different ones, will post pictures if i can tonight to see what i am thinking.
