Hi there,
There should be a bug because my modules don’t take any changes. I have try several different modules.

Have anyone have had this issue?

If you see the modules, and change their positions, switch on/off, but don’t see changes in the content for mod_custom for example, disable Joomla caching and clean the old cache. Maybe it would help.
