I’ve a site with T3 Blank (T3 updated a week ago) and all worked fine, also multilingual (2nd language is Spanish) with templates default per language and megamenu working. See image.
When I install 404Sef (activated lang management though 404sef and disabled joomla language changing plugin), after some efforts seems all worked except for the spanish MEGAMENU that disappears. The rest of the multilingual is working (you can change language while in a content and all modules, text, images… change perfectly).
This image shows CA lang perfectly working and ES lang without megamenu shown.
I’ve read http://www.joomlart.com/forums/topic/home-menu-redirect-to-main-language-instead-of-current-language-sh404sef/ but I don’t find the route to the php to make de changes.
404sef without megamenu, with main menu modules, works perfectly.

In this case, you need to create new template style (eg. t3_blank – Cines Portada (ES)), then select the Main Menu ES and assign this template to “Home” menu item of Main Menu ES. I helped you to configure this way, your site is working fine now.
