I had a crash and had to repost the site from a backup. Ever since then the bug has been missing. How do I fix that?

That is a favicon.ico image and you need to create an ico image for your logo and upload the image in this path

/plugins/system/jat3/jat3/base-themes/default/images/favicon.ico

Did this exactly as you said. “Replaced” when asked to replace with newer version. Still has Joomla! favicon.

I think you have upgraded to the new version, do the same replacement again.
