When i select SEO friendly option in the global configuration
the site is working fine for most of the part but
when i click on register new user , it goes to home page
There is same problem with the tag cloud also

You don’t give us much to go on here. A link to your site, version of Joomla, which template etc will really help us here.

Having said that the SEO is a core Joomla feature and not template related so that element is unlikely to be the cause. More likely a cache or .htaccess issue.
