When I set a menu option to call a particular article, the modules in the right column does not appear. Several of the modules are set to appear on all menu items.

The same article on the front page does not have problem.

Do you work with one and the same menu (eg. not creating a new menu item, but just reassign its type and properties?).
If yes, check menu item parameters, if no try to use the same menu (it’ll have same ID and modules assigned to it should not disappear).

Apparently this is not the problem. I tried with new menu options and reusing others. The problem is only with the new options from mainmenu.

It means that you should check module assigning settings. Those modules which have “Varies” in Pages column on Module Manage page are configured to be displayed only on certain pages (read – linked to menu items). If you create a new menu check every module with “Varies” value if you want it to be displayed on newly created menu page.
